Can you render video with 2 different aspect ratios as different parts? 

I am combining a video on both a high definition video mixed with a lower definition video.

One of the video look fine in the output where as clips from the other video look like a small box on the screen. Like a little TV within the normal TV. Black bars on both top and bottom, left and right.

Is there a way to having a variable aspect ratio on the output depending on the video of the source or does the entire rendered video output have to have the same aspect radio?

Try applying this effect to the pillarboxed low-res clips... 

Or, prior to placing the clip/s on the timeline, right-click them in the bin and Change Aspect Ratio | Crop Center.  Choose an A/R from the list.
